should remove those first and start from scratch.
The initial prerequisite for MWP to open MKV (matroska) files is a
media splitter.
Haali media splitter is the usual one - http://haali.su/mkv/
Then you need a decoder for whatever's inside the file - often DivX or
other MPEG4 variant. FFDShow will work with most of those.
Alternatively, try the free DivX player which directly supports both
matroska containers and DivX content :

If it is still jerky, update your graphics card driver software and
make sure you are not using some generic 2D graphics drivers - you
want up to date hardware and driver software for playback of high
bitrate video.
